What’s New In OrientationChecker?
The software is designed to check the orientation of 16S rRNA gene sequences. This is especially important for metagenomic data sets where the sequences are present in different orientations.
This software requires Java 6 or later to run. The output is stored in a new tab.
The output includes a summary table showing the type of orientation detected and the breakage details such as the number of base mismatches.
If you intend to use the data obtained from this software, you need to consider what type of analysis you wish to do. To check the orientation, select the tab for orientation check and proceed as follows :
1) Choose file to be orientated. The default is to orientate all the files.
2) Specify the orientation you want to apply to the file. This can be done using the horizontal and vertical switcher. Check out the detail for each step.
There are 4 orientations available:
1) Vertically reversed
2) Horizontally reversed
3) Vertically unchanged
4) Horizontally unchanged
You can choose only one of the four orientations above and the filter will only work for that.
There is a checkbox at the bottom of the window which can be used to choose whether to filter the broken sequences or not, i.e., the output has only broken sequences for removal.
If you wish to alter the orientation of the file, there are two choices.
1) Omit the breakage option. An alternative way of filtering the output is using the button next to the checkbox “do not filter broken sequences”.
2) Use the “analyse broken” button. By checking this option the output will show the breakage details for the sequences with and without breakage at the selected orientation. If you select the filter option (see 1) the application will remove the broken sequences.
You can also have a look at the detail of how the orientation was checked using the detail button at the bottom of the screen.
The filter only works for the requested orientation and for the metagenomic file set. There is no reordering option available.
