The sterile sex of mammals has been under intense debate for a long time. Among the male factors, which have been reported to affect spermatogenesis, it has been suggested that a polymorphism in the PRDM9 gene with skewed allele distribution has had a role in the evolution of the sex difference. The objective of this study was to confirm that PRDM9 variants are indeed associated with the testicular fate of the Y chromosome and the male gamete phenotype in an inbred mouse model. A subregion of the mouse PRDM9 gene of 508 base pairs was sequenced and evaluated for single nucleotide polymorphisms (SNP) in 81 genotyped male mice of a female X male inbred mouse strain. The mice were further genotyped for the presence of an X chromosome-linked gene on distal chromosome 8 that is under X chromosome inactivation. The SNP was also genotyped in mouse sperm from the same set of mice and analyzed for the association between SNP and sperm success. Genotyping confirmed that the inbred strain has no X chromosome-linked gene, and as expected the X chromosome SNP was found in 0.9% of mice. Analysis of the SNP revealed a clear over-representation of allele B (the same allele as the WT allele) on distal chromosome 8 and a lower level of allele A (the same allele as the mutant). A linear regression test showed an association between the male mouse and the SNP genotype and a significant difference in the % of successful fertilizations between the mice with the different PRDM9 genotypes (p = 0.0069).
